The best way is to get under there and have a look at which ones are most worn and replace those ones.
Overall though, on an MX5 it's really just the swaybars, control arms, and diff that have bushes.
I'd do the swaybar ones first, since they're easy and cheap.
Then i'd do the control arms, which are a bit more costly and very annoying (have a press handy, or a good vice and HEAPS of different sized sockets/pipes etc)
Diff bushes aren't worth bothering unless they're obviously stuffed, or you're in there anyway.
The issue with control arms is that you don't really want to do them partially (ie: replace lower arm bushes and leave the uppers)
if you want to do it in stages it's best to do each end (front arms, then rear, or vice versa)

If you were going to replace control arm bushes then definitely do all of them, upper and lower, front and rear.
Diff bushes, sway bar bushes, can probably take or leave those.
Steering rack bushes are a possibility for a change too.

why change anything which is not causing a problem? You can get checks done by Pedders for a low cost.

You'll have to remove the bushings to regrease them. Don't think just spraying on the outside does much if anything..
Energy Suspension recommend 'synthetic, water resistant marine-grade grease' as an alternative to their own brand of grease, so if your grease matches that description then should be fine..

Accurate Suspension at Springwood installed grease nipples in my control arms last time the car was there, well worth it!
